It's mainly that the whole concept of the homunculi seems really lame in the anime compared to what her actual ideas turned out to be in the manga. I guess I would have liked the overall story of the anime if that's all I had encountered; it's just that having read the manga, everything in the anime seems like it just doesn't match up.
